In the 1800s, up to fifty illegal stills were housed in the barley-rich pastures of the Glen of Pluscarden, where the Miltonduff distillery is located. Previously, the area housed Pluscarden Abbey's grain mill. Since its founding in 1236, the Benedictine Priory of Pluscarden had been closed. It wasn't reopened until 1948. Robert Bain and Andrew Peary established the Miltonduff whisky distillery in 1824, not long after the Excise Act was enacted.

Miltonduff was given its name after a clandestine distillery of the same name, and the Duff family, who owned the property, added the suffix. After George Ballantine and Son was acquired by Hiram Walker Gooderham and Worts in 1935, the demand for a reliable source of Scotch malt whiskey became apparent. As a result, the Miltonduff distillery was bought a year later and then placed under George Ballantine's management. Since then, Miltonduff whisky has played a significant role in Ballantine's well-known blended drinks.

After Allied was bought by Chivas' parent firm Pernod Ricard in 2005, Chivas Brothers now own the distillery. Two Lomond stills were installed in 1964, giving the three pairs of stills a combined yearly production capacity of 5.5 million liters. These stills are used to distill Mosstowie, a unique single malt. Although it is no longer made, there was a bottle that was officially released. There have been a few independent releases, though.
